Yeah that's likely the issue. If you disable the auto start with Windows and start it manually after your system has booted, does it work fine?

I notice that sometimes even when logged in and the 2nd screen is up, the clipboard manager isn't showing as it's supposed to and has to be manually launched. Even then it goes to primary monitor not secondary as per OP, even though "Open clipboard manager at last location" is enabled.
Worth a second look.

It doesn't look like there's a log in that zip folder, could you try those steps again?

Let's try that again! Enabled L1 logging.
12:40 - exited CB Fusion, restarted. No CB Manager appeared. Opened it. Appeared on monitor 2 then jumped to monitor 1.

Thanks for sending that over. It looks like you have DisplayFusion installed as well, if you exit that out does the issue persist? I wonder if there's a trigger or something in DisplayFusion that's catching that window and moving it
Yep you can add ClipboardFusion to the compatibility list in DisplayFusion, and turn on "Disable moving new windows to current monitor"
