And I have to manually go turn them back on...

BTW, can we PLEASE have some other way of telling whether it's "enabled" or "disabled" other than the notifications? I know I requested this years ago, because I hate copying passwords (e.g. from LastPass for Chrome) onto the cloud.

Do you have the ClipboardFusion icon hidden or visible in the system tray? That's strange that the notifications setting keeps getting disabled, we haven't seen that issue before in Windows 10.

Happens to me, too. I have ClipboardFusion icon set to be shown at all times in system tray.
However Windows turns off its notifications from time to time. Same thing happened to Java Update Checker.

Have you guys figured out how to solve this problem, perhaps?

Unfortunately this isn't something we have any control over :(

Windows doesn't allow applications to change those settings because it would allow apps to turn themselves on after the user has turned them off.
