Here's an update:

1: No issues with checkboxes.
2: I am able to remove everything else if I add a custom program to the exclude window. As long as one custom program is in the list, the others won't return. However, if I remove that one, the other four will return.

In order to fix the problem for now, I just added "Xbox", which I don't use anyway.

These are the four that will come back if I remove them, and don't add anything else (Even if I remove one of these four only, it will come back):
